Naha Airport to Churaumi Aquarium is about two hours by car. Four hours there and back fills the only whole day a two-night trip gives you. So the honest unit of planning here is one area per day, and the first thing to decide is where you sleep.
There is no shortage of two-night itineraries for Okinawa. There is a shortage of people who managed to follow one. Almost always for the same reason: the driving is counted too lightly.
This page uses only the journey times the operators and the authorities publish themselves. Times between individual spots are left out on purpose. They move with traffic, with the hour of the day and with the season, and nobody publishes measured figures for them.
What is left is a small set of numbers that do not move. Those numbers decide the shape of the trip before you have chosen a single place to visit.
The only day you can use from beginning to end is the middle one. The arrival day and the departure day belong to the aircraft and to the rental car.
Day 1, arrival

There is no rental counter inside the Naha Airport terminal. You take a shuttle bus out to the depot and do the paperwork there. In the busy months, more than an hour passes between landing and driving away.

The only day in a two-night trip you can spend as you like. What you put here decides how the trip feels. Anything with a long drive attached belongs on this day.
Day 3, departure
Two hoursbefore the flight
The return paperwork, then the shuttle from the depot back to the terminal. Refuelling before either. Even on an evening flight, the afternoon becomes a drive back towards the airport.
Between them, the arrival day and the departure day take about three hours off the top. On top of that sits the drive from the airport to wherever you are staying, and the drive back to it at the end.
Which is why a plan built as one day plus a half day either side survives contact with the road, and a plan built as three days does not.
Churaumi Aquarium publishes the journey from Naha Airport on its own access page: about 2 hours by car using the expressway, and about 2 hours 30 minutes by bus.
Four hours there and back. Put that into the one whole day you have and roughly eight hours are left. Two to three of those go on the aquarium itself, so the day becomes the aquarium and whatever happens to be next door to it.

Journey times and adult single fares from Naha Airport Station, as published by Okinawa Urban Monorail, the line everyone calls Yui Rail. The four highlighted stations are the ones most trips actually use. The far end of the line, Tedako-Uranishi, is 37 minutes away, so nothing on this route counts as a long journey.
Kokusai-dori, Makishi Public Market and Shuri Castle are all on this line. If you are staying in Naha and those three are the plan, you do not need a car at all.
And in Naha a car is sometimes the slower option. The roads fill up morning and evening, and on Sundays from 12:00 to 18:00 Kokusai-dori is closed to cars entirely.
Start from the places you want to see and you will over-pack every day. Choose the bed first, and go round only what sits near it. That is the version of a two-night trip that does not fall apart.
Move between north and south once or twice in the whole trip, no more than that. Three shapes follow.
For anyone whose reason for coming is the aquarium. The most common shape, and the one we would give a first visit.
Why it holds: only two long moves in the entire trip. Because you travel north on the first day, the second day is spent entirely in the north. There are fewer hotels up there, so book that part before anything else.
For people who want the coast and the town both. North and south are equally reachable from here.
Why it holds: the hotel never moves, so you unpack once and repack once. The cost is the second day, which is largely a round trip; not a great deal fits around the aquarium on it.
For people who would rather not drive, for small children, and for anyone whose plan is mostly eating.
Why it holds: no pick-up and no return, so the three hours never disappear in the first place. Counted in usable hours, this is the longest of the three trips. The price is the north, which you either give up or hand to a single day tour.
For a first visit we would say A. Churaumi does earn the drive, and sleeping in the north hands you the second day whole.
For a second visit, B. The centre reaches both ends of the island and has the widest choice of hotels. If nobody wants to drive, C, which measured in time alone is the most efficient of the three.
The Okinawa Expressway has two rest stops, Igei and Nakagusuku, and neither of them sells fuel. There is rapid EV charging but no pumps. On any day you are heading north, fill the tank before you join it.
From 12:00 to 18:00, about 1,300 m of it becomes a pedestrian street. If you are moving in or out of Naha in those hours, take a parallel road or switch to the monorail.
The paperwork, then the shuttle from the depot to the terminal. Refuelling on top of both. The petrol stations nearest the airport queue up with returning cars, so fill up one town earlier and you will not wait.

The Okinawa Expressway runs from Naha interchange to Kyoda interchange, a length of 57.3 km, according to NEXCO West Japan. For Churaumi Aquarium or Nakijin Castle you leave it at Kyoda and continue on ordinary roads. Assuming the expressway takes you all the way north is how the estimate goes wrong.
If you are staying in Naha, yes. The monorail runs from Naha Airport Station to Kencho-mae in 13 minutes for ¥290, Makishi in 16 minutes for ¥320 and Shuri in 27 minutes for ¥360. Kokusai-dori, Makishi Public Market and Shuri Castle are all on that line. For the one day you want the north, an express bus or a tour covers it.
